The body of 17-year-old Andre Young was discovered on Wednesday morning in Malia, the Foreign Office confirmed.
His parents are believed to have flown to the island to identify their son, who was found with serious injuries.
A Foreign Office spokesman said: "We can confirm that a body has been discovered and positively identified by the Greek authorities as that of a 17-year-old British national who was reported missing in Crete on August 11.
"The family has been informed and is being provided with consular assistance. Consular staff are liaising with the local police and authorities."
It is unclear at this stage how he died, and a police investigation is ongoing.
